Naturally, an answer to that depends on whether tools can be given hints that lead them to right thing. If hints are a possibility, then the decision is between learning the required incantations vs learn how to scrap and learn alternatives.
If the tool does not take hints, then one should still consider contributing to upstream in order to make the tool support the necessary hints.
IMHO, it is more widely beneficial to improve, say NetworkManager, than to disable it in your system. The former helps everyone.
